Episode 1 After returning home from school, Yui finds a mysterious sword in the storehouse which transports her to an unfamiliar place. While looking for answers she meets Hades, Tsukito, Takeru, Loki and Balder. She enters a room where she meets the Greek god Zeus.

Episode 2 Zeus reveals himself to the gods as the creator of the academy and that they are here to learn about humans. He then seals their powers in limiters which they cannot remove themselves. The gods have one year to learn to understand the human heart. If they fail they will be trapped in the garden forever.

Episode 3 Thoth walks out on the class, displeased with the attitude of the students and warning Yui that even as they fool around, time is passing. Zeus changes the season to summer so Thoth declares the start of summer vacation and instructs Yui to gather all the students before vacation ends.

Episode 4 The gods discuss which club activities they are interested in. Hades tells them he is interested in the astronomy club but does not intend to participate in group activities. Despite his warnings Yui continues to approach him and Hades explains to her his curse caused by the grudge of the dead.

Episode 5 Takeru is the only god yet to join any club so Thoth tells Yui to do something about it. When she talks to Takeru about joining a club he challenges her to a duel which she accepts. After losing the duel Takeru tells Yui running will make her stronger and he runs every morning and night, inviting her to join him.

Episode 6 Tsukito is put in charge of a moon viewing and enforcing discipline among the students. After a couple days of not sleeping he passes out from exhaustion. Loki decides to play a little prank on Tsukito and Yui so he gives them rings that cause them to be inseparable. The only way to break them apart is for them to truly understand each others feelings.

Episode 7 The gods plan a Christmas market and Yui suggests dividing the booths according to the mythology's nation of origin. Balder grows increasingly possessive over Yui and forces her to follow him wherever they go. This causes Loki to have an intense hatred for Yui, further fuelled by finding out Yui is a human. Loki's constant attempts at separating the two causes a rift between him and Balder.

Episode 8 Continuation of Episode 7. Loki and Balder get into a fight and Yui is in the center of all of it. Balder thinks Loki is in love with Yui and is extremely jealous. Loki just wants to separate Yui and Balder for unknown reasons. This causes conflict in the midst of the winter festival.

Episode 9 Yui begins having dreams and visions of Apollon and an unknown woman and everyone notices a change in Apollon's behaviour. The woman is later revealed to be Cassandra, who had been given the gift of prophecy by Apollon. However, the future she saw caused her to despair and end her life.

Episode 10 As a reward for doing well in their exams, the gods are told to perform a play in three days. The story they are performing will be 'Cinderella' and lots are drawn to decide the roles. Due to a lack of actors Thoth is asked to narrate but Anubis's curious actions causes an unexpected turn of events during the play.

Episode 11 A continuation of episode 10. As Apollo and Yui were visiting Balder in the infirmary they overheard Loki talking to Thor saying that we was going to make sure to kill Balder. When Loki discovers both Apollo and Yui he explains to them that wherever there is light there will also be darkness thus, explaining that even though Balder is the God of Light he is also the God of Destruction.

Episode 12 Continuation of episode 11, Balder does not die but starts changing into the God of Destruction. The garden starts to crumble because of Balder's power. Loki and Thor transform into god mode to try and save Balder. Yui cries hoping she could teach Balder about humans. Apollon comforts her, transforms into god mode and says to her that everything will be okay. As the other gods help out, their shackles break as well. The gods work together with Yui in order to save Balder.
